My computer is fixed now. Sort of.
I just got my computer back from Best Buy. I guess they did what they could to restore everything but it's not sufficient and a lot of stuff is missing. I had to reinstall the Zune program but the library is not the same as it was before my computer crashed. So my question is, would it be safe to plug my Zune in? Would that cause music to be deleted from the Zune? Would it mess it up in any way?

If your music IS on your PC but doesn't show up in your collection in Zune Software:
Open zune software.
Click settings, software, then collection.
Add the folder where your music lives to the list of monitored folders.
Click out of settings, and wait a few seconds while the software 'finds' your collection.
(You can do the same for videos and pictures.)
Feel free to now connect your zune.
If your music is NOT on your PC:
Open the zune software.
Click settings, then device.
Click Sync Options, switch to manual sync.
Click out of settings, then connect your zune.
When it has been recognized (you can link to this PC if this is the first time you've connected it) click device in the upper left.
Navigate to your music.
Select all your music, then right click and 'copy to collection'
(you can do the same for videos and pictures if necessary, but you will only get the (possibly converted) format that is on the zune.)
Once that is done, you can switch to smart-sync from manual sync.

The only thing I see listed by sync options is device options. Underneath that is a check box with the option, "Start the Zune software when I connect a device." Should I leave this box checked or not?

You don't see a big section to set smart sync with manual sync to the right of that?  Are you on the current version of the software?  If so, reinstall it...  if not, upgrade it.

No. I don't see that. I used the disc that came with my Zune 30 to install the program. How would I get an upgrade? I see a Device Update option but it says that I need to connect my Zune to get it.

Aaaahh.... so you are at least a couple of versions out of date.  There have been a lot of bug fixes, and some cool new features!
In the current software, you can check for updates by clicking settings, then software, then general (then click 'check for updates'.)  If that option isn't available in your version, then I'd suggest that you click support above, and follow the links to get the software from this site.

I downloaded the software from this site. It said that it was version 3.0. I then checked for an update but it said that my software is already up to date. I still can't find a manual sync option.

You downloaded and installed it, I assume?  If you open the software and go into settings, click software, then general.  On that screen click 'about zune' and you'll see your Zune version info.  The current version is 3.1.620.0
I'm pretty close to convinced that you aren't up to date, since manual sync was added...oh, sometime in the past year...

Me neither.  I don't think it matters, but check that your zune is correctly linked...

You have to connect it to check.  You won't lose any music that is on your PC.  But if you're set to smart sync, you will lose anything on the zune device that is not also on the PC if you are linked.    But you can open the software, go to settings, device, sync options (same place you should see the option to select manual sync) and click 'forget this device.'  Then -normally- you can connect your zune and will ask you if you want to link, or connect as a guest. Select guest, and no content will be removed from your zune.  You can then reverse sync anything back to the PC that you need to...  
I say 'normally' because if you cannot see manual sync and your software is current, then you have something weird going on and I have no idea what else it might mess up.  Unfortunately, you have little choice...eventually you have to connect to find out.  Did you ever try reinstalling?
